Do you have any papers on discoursal and pragmatic annotation?

yes. There are mainly three types of annotations at the discoursal level: coreference annotation (anaphora/cataphora), speech-act (or dialogue act) annotation and stylistic annotation. See my posting on corpus annotation for an overview.
